What are you set up for? Cable TV or TV via an aerial?
How are the inputs to the Tuners configured? One cable into a two way splitter and then a cable from each splitter output to each tuner? A cable in to one tuner and then the output of that tuner connected to the input of the next tuner? Or connected differently?

they are setup as DVB-C, tuner are configured cable in tuner A and then the output of tuner A connected to the input To tuner B
I've had the same problem on my miraclebox premium ultra for a while now, never found out what the problem was.

Same as everybody else, whilst drawing the power for 2 channels on certain frequencys your power levels are dipping and need an amplified input, some frequencys will work fine with a lower db, others not.

What gain had you set it to. Its user variable between 0 and 18db. You possibly need to set it at around 4 to 6dB as too much signal is just as bad as too little. 18db would be too much.
Also, are you running separate cables from the outputs of the amp to the inputs of the tuners or are you still using a loop cable between the tuners?

I'm not sure, I set it to the lowest and turned it up as the box was on which improved slightly but not by much.
I'm using the loop cable

Speculation: If the problem is noise getting on the signal from the output of the first tuner and then feeding this noise into the input of the second tuner just amplifying the signal into the first tuner may not make any difference.
If you use two outputs from the amplifier with two cables, one to each of the tuner inputs, you may isolate the fault to being a tuner output fault.

another thing might be missing are you using a good cable tratec 5-1000mhz splitter and good quality coax cable can make a difference.
Right could this be driver related? I've tried replacing splitter, cable and using the amp with two separate feeds and still the same problem.
I've flashed to hades 004 and it works no inference at all.

good to know, but no hades images for Premium Twin+ Plus
