    By default I mean the default settings on the options. If I understand you correctly, by flashing the box I can't upload the bouquets after the flash if I perform the backup...

    Backing up the bouquets by a channel editor means you can flash on any image afterwards (so long as image type is the same with regards to being E1 or E2). This is irrespective of whether you flash an image or not.
