A Timer has the start and end times and date stored in it and can record once or many times on certain days of the week but always at those exact times.

An Autotimer can search the EPG at intervals and create a normal Timer when it finds a program in the EPG that meets certain criteria like having a name beginning "Special Report" and shown between certain times on certain days of the week and so on. It's more powerful at the expense of being somewhat more complicated to set up.

For instance once you've configured things correctly you could use an autotimer to record every episode of "The Simpsons" which is shown on Channel 4 between 5pm and 7pm on a weekday and you wouldn't have to worry about which days they show only one episode and which days they show two episodes or about which time slots between 5pm and 7pm they use each day. It's not perfect but can be very useful.

An Autotimer can be useful for recording any series of programs if only because it can automatically stop making recordings after the last episode is shown.
