Here's a brief explanation on how to do it...

First hookup the transducer up to the power relay efficiency station, make sure you've got the "refocus frequency" switch set to position 2, otherwise you'll get a lot of crosstalk. After that you'll need either an arial or uplink cable to make it possible to upstream to the uplink station, there you can do the final processing of the upper, lower and middle base frequencies, remember why we set the switch to "2"??

After testing if the core frequency anylizer is running at 100% you can switch to stage 2, but make sure the reactor is running at 80% capacity, otherwise you'll get a meltdown of the transducer tubes.
